I imagine I'll have both paid direct to me advertising as well as adsense. Is there an issue adding adsense code to pages while having adplugg on other areas.

AdPlugg works great with AdSense. This is a quite common scenario so you shouldn't see any issues. You can serve your AdSense ads with AdPlugg (if you are on the Pro Plan) or through other means and it should work fine.
